I ran Disk Doctor and it said I have disk problems. I followed through with a Reboot as suggested and the CHKDSK showed no errors.

 

I then ran Disk Doctor again and it comes back saying their are errors

 

Windows 7

English (United Kingdom)

I have PGP on my system would this cause these sort of false negatives ?

 

EDIT: Please check the compatibilty of PGP encryption program with Win 7 x64.

You may be right that also Disk Doctor could interpret it differently.

Which kind of Chkdsk did you run? chkdsk /f or chkdsk /r ?

This message from the report says:

Errors found. CHKDSK cannot continue in read-only mode.

Which seems to imply that no repair was instigated since the chkdsk was run in read-only mode?

It further says that

Index entry Local State in index $I30 of file 231838 is incorrect.

Index entry LOCALS~1 in index $I30 of file 231838 is incorrect.

Which bear out that two indexes are incorrect

They ought to be corrected if you run the chkdsk in one of the modes that correct errors and not just with the read-only mode.

p.s. the Disk Doctor scans the chosen disk and reports the findings, from this report you can see if there is an action you should be taking - in your case it recommends a chkdsk and that should be at least chkdsk /f
